I know this would vary from locale to locale, but, presumably, there are some animals that do not require a permit to kill (mice in mouse traps, for example). How does this work? Is there a list of “always OK to kill” species?

Ah yes because boilerplate warnings always hold up in court against attractive nuisances or whatever they’ll decide that is
the ‘shot on sight’ part at the end is the clue that it’s not meant to be taken seriously, it’s a tongue-in-cheek joke.
